Can anyone recommend the best (preferably free) software to encode videos into the required formats to use for webpages, I've only heard about miro which seems to have mixed reviews, has anyone used it or can recommend anything else?

We use windows movie maker. It works fine. It's free.

StaxRip, MeGUI, Gordian Knot, HandBrake - they all use the X264 Encoder, which is simply the most efficent MP4-Encoder there is.

Just a note: Some encoders create mp4 that can be streamed, some do not. It depends if the index is placed at the beginning or the end of the file.

Yes, it is true and it's important to be aware of that. If the index is placed at the beginning of the file the web video player is able to make streamming, this is known as "Fast Start". In HandBrake we have to select the "Web Optimized" option to enable the Fast Start. If your converter doesn't support Fast Start or if you want to enable it over an existing mp4 without re-encoding it, you can use this little program mp4FastStart from Data Go Round.
